Ah, I found that the issue is related to the git packaging being
incompatible with the gbp tools. I trusted --git-overlay to do the right
thing with a package repo that only ships a debian/ folder but it seems
that the merge deletes the debian/ from upstream. So, I was testing a
different source package than the one being uploaded.

To avoid others falling in this trap again, there are a couple of things
that could be done:
- accept the patch:
debian/patches/0001-Do-not-process-debian-directory-in-build-system.patch
As far as I can tell, the generated debian/Makefile and
debian/changelog.deb files are not of any use to the Debian package.
- Add the debian/Makefile.am and debian/Makefile.in files to the
packaging git repository. That way merging, copying or replacing should work.
- Update debian/README.source to list the commands you expect others to
use to create the source package from the packaging git repository.

Happy hacking,
