You can create your own script in /etc/init.d/ and create the
appropriate links (man update-rc.d) if you want to.

Personally I would recommend 'apt-get hwtools' and then edit
/etc/init.d/hwtools to add the hdparm commands you wish. The default
version of the file installed has a place for exactly this stuff.
