There are a couple of issues.

With a user logged on, it is possible to launch or cause programs to run
which will take on the permissions of the user.

With a user logged on, backups could be corrupted or failed because of
locked files.

If a server restart or blue screen should occur, that users data and any
program that user has open could be corrupted.
