Problem seems to be connected with compiz... I have another workaround, for those with whom reading notification area to panel does not work. Each time I open Skype I change Compiz to Metacity Window Manager - MWM - install compiz fusion icon from Software Center . While Metacity is enabled REMOVE notification area from panel and add again and same with vlc. Now you should see icons of skype and vlc (this was for when you started skype or vlc while compiz was selected a window manager)
other way around is to switch to MWM first then start Skype or VLC and go back to compiz I know it is annoying, but this one works for me Problem is that on one machine ( Radeon HD 5650) reading notification applet workd, on another (Radeon HD 4350) it does not...
