I had this problem on Unity desktop, but since then I have re-installed Ubuntu Natty from a setup disk. Before I had a weather indicator which showed an icon on the notification area. If I then started Skype I got the problem of a 1 pixel icon. However now I have no other indicators installed and I have no issues with the Skype icon whatsoever. I was and still am running Compiz. I have not tried installing any other Qt applications though.
