To work around it I grabbed the font.aliases of an older box (/usr/openwin/lib/X11/fonts/TrueType/fonts.alias) and merged it with the one on the snv99 side. After running fc-cache -r things where fine again. (Didn't help the StarOffice9 issue though). You may check with xlsfonts | grep helv|wc -l to see how many helvetica fonts you have before and after above prodedure.
