One thing that might be related is the hidden preference that you can  
access via gconf-editor: /apps/metacity/sun_extensions/ 
window_raise_on_frame_only, which should be turned off by default.

Obviously things shouldn't behave as you describe even if it's turned  
on, but I guess it's possible there's a related bug there somewhere.
