Hi Seb,
AFAIK this menu is generated on the fly with any desktop file that contains the
"Settings" entry in Categories. I am guessing that you also see this duplicate
entry in gnome-control-center.
I would be surprised if this file was coming from anywhere other than the
locations:
/usr/share/applications
/usr/local/share/applications
${HOME}/.local/share/applications
But it might be picked up elsewhere if you have some XDG environment variables
set...
