2.) [higher priority] I don't know why, but until I deleted the old
caches entirely, I kept getting a weird long list of messages:

hm, there will be an old cache but the hash should be used, so it's somewhat weird

3.) What exactly does the following information in contextcnf.lua stand for?

     version = "1.0.2",
     date    = "2010-06-07",
     time    = "14:49:00",

(format changes in an almost incompatible way ... but the version
stays the same :) :) :)

well, the older variant is still supported, i'll jump the number

4.) I just realized that TEXMFEXTRA is present in MKII, but absent in
MKIV (that is probably why fixing the module didn't work earlier).
Would it make sense to unify that?

no, let's forget about TEXMFEXTRA, it originates on older texlives where there was something with new stuff not yet in the main tree (some fonts if i remember right)
