This is important 'Flume does not provide a no duplicates guarantee'
If Flume can tolerate duplicate, that's fine and we shouldn't talking along.

Another case that yours concern is long-term waiting. It can be avoid by 
additional interrupt even if timeout.
PS: Which case that handling transaction is so slow?
