It always creates all the indexes.

And you have loaded into a named graph which takes up more indexing space.

"42 File(s)  2,026,165" that is about 2Mbytes. (Possibly with a 32bit JVM)

FYI: LUBM dataset is not good for benchmarking. The creators have said that. It 
has patterns that make it unrealistically fast to load compared with modern 
data. This is true for all tripestores, not specific to Jena.
