Thanks for the more detailed info :-)

You can include replacement jre.properties and other properties files in a kar 
that will overwrite the existing ones.  In any case you have to restart the 
server to pick up the new files.

However obviously you can only do this with one kar file before they interfere.

Has anyone suggested a practical way to deal with this?
