Why I'm so sure is that, I'm experiencing this since NetBeans 8.1 using it under Linux. As the workaround was pretty convenient I did not pay too much attention figuring out the details.

Maybe just running a FileObject.refresh(true) on the project directory would be better or refresh(false)?

So this one cold be an easy fix if someone has the patience to test it out.
