Yes, I have already using {{mvn clean package}} to build a nomal jar which 
include the java sources generated by proto buffer. 
And the {{<output>${project.build.directory}/generated-sources/java</output>}} 
can be found by Maven compile plugin. 
For example: 
http://maven.apache.org/plugins/maven-compiler-plugin/compile-mojo.html#generatedSourcesDirectory
