I am using online updates of RPMs all the time. That will actually not hurt at all if you upgrade through PackageKit (with a frontend like plasma-pk-updates that does online updates) or dnfdaemon (with Dnfdragora or Yumex-DNF), because those run outside of the X session, they are activated off the D-Bus system bus (not the session bus).
