Well, I am not very familiar with JMS, however in-general, it would be 
better for you to try to modify the existing Freenet codebase such that 
a JMS module could be "plugged in", as an alternate to TCP/IP, rather 
than reimplementing Freenet, which would put you in the position of 
playing a never-ending game of catch-up.
