The problem definitely seems to be time related. I reset the server so it was at the correct time but it took a while before the time on the squeezebox2 matched (the squeezebox seemed to be ok). Once the times matched then playing a track was perfectly in sync. Is there some reason why the squeezebox2 would drift away from the server time?
