I'm curious how it would mess up your flac files. My library is also my lossless backup of my CDs. All have embeded cover art.
If you are worried about changing the time stamps, don't. Any decent tagger has the optioin to retain the original time stamps of files when altering meta data. And embedding an image isn't going to change the audio stream in any way, so you will be able to de-compress back to the same PCM stream with or without the image in there.
