What you're trying to do is easy with a PC running LMS. Unfortunately you're not doing it with a PC running LMS - the NSA is a very limited capability machine (it's a file server), and processor intensive actions are not its forté. It can't, for example, resample files on the fly.
The final post on the thread you linked to says it all. Can you not create another folder to place the folder you do not want to have scanned by LMS? There's no problem with the NSA, but your expectations of its capabilities might be too high.
