Do your FLAC files have a SEEKTABLE? and if so what are the SEEKPOINT intervals?
http://flac.sourceforge.net/documentation_tools_metaflac.html --list will show the metadata contents of the flac file and your seektable This post 'here' (http://www.hydrogenaudio.org/forums/index.php?showtopic=47524) on HA.org will help you add them.
