I just did the update. It's seamless. You download the new update file (an exe), and then run the file. It first uninstalls previous versions, then installs the new, retaining all library information. Subsequently, it seems that a firmware upgrade is invoked for the SC, and then for the remote. You may not have access to the system during this firmware update process.
After that it's all as it was before, with some functionality added, and bugs fixed.
