HomeDVS only provides the dvs, not the movie track, so would I take there original track and merge them, then save it as a seperte track?

I wnat to be able to select it just like another language, but I have no idea how to remaster it.

Not with Handbrake itself. If you want to do that you'll need to remaster the DVD including the home DVS track as an audio track on the remastered copy. If you have quicktime pro you can also create the movie with handbrake then add the audio track later and save it.
