Yeah, that's the problem... 

I do that song saving thing too.. But it's the 16 devices limit that's the
pain in the arse...

They really need to increase it to 32 or 64... :(

it happened to me too.......
i just manage to get rid of that bug saving the songs on both appz and then 
reopening.....
this bug (and the solution as well, too) anyway also screw the order of 
your labels for all the channels in case U named them....meaning that what 
U used to describe the channel on, say, Reason Dr Rex 1 , calling it, say, 
"kick", now with many probabilities will be assigned to another different 
channel on midi setup, meaning that U must to reorder them if U want to set 
them up with the right descriptions as before...
Anyway...I hope I understand your problem right....let me know if I was 
spot on....;)
