Here's 74 sites which claim to use DSpace 4.x or above:

http://www.duraspace.org/registry/dspace?order=field_dspace_version&sort=asc&f[0]=field_dspace_version%3A133

Again though, it is important to understand that coverage in Google
Scholar and other search engines depends on several things:
  (1) A later version of DSpace can help
  (2) Ensuring your robots.txt doesn't accidentally block Google Spiders
  (3) Enabling the "sitemaps" feature in DSpace can help as well

So, the extent that any particular site has good coverage in Google
Scholar can depend on whether they've got DSpace configured well for
Search Engine Optimization (SEO). We have some basic SEO recommendations
here: https://wiki.duraspace.org/display/DSDOC4x/Search+Engine+Optimization

As Bram notes too, searching by "filetype" in Google Scholar doesn't
seem to be a documented option (it's also not available in the advanced
search screen for Google Scholar, and not in the documentation). So,
that makes me wonder whether it fully behaves properly yet, or if it's
still a work in progress. In other words, would even a *non-DSpace* site
show this same behavior, where searching by "filetype" may only return a
small subset of results? (I don't know the answer, just thinking outloud)
