Perhaps not.  The situation he describes would be normal in Gentoo
Linux, for example, which places CATALINA_HOME on /usr and CATALINA_BASE on
/var.  (Why? to facilitate the separation of static and volatile
files, or having code storage mounted readonly during production.
These are common practices at a number of sites, though much of the
Java community studiously ignores this.)

Typically a Tomcat <Host> will be configured to have its appBase
relative to CATALINA_BASE (which is assumed when a relative path is
given), so that suggests that /var/lib/tomcat-6/webapps is the place
to put applications on such a setup.
