Do you want to have one instance or two? DSpace 3.0 adds the option to make an item "private", which means it won't show up in the web interface (in contrast to removing Anonymous READ access, this hides even the metadata), but this is a new feature that is not yet implemented by all interfaces (e.g. the metadata would still be accessible via OAI-PMH). Assuming you also want to hide access to metadata, I'd recommend two separate instances, where access from the "outside" to the internal instance is restricted by firewall. If it's enough for you just to remove anonymous bitstream access, a single instance will do perfectly. The other option is AIP, which would require either some scripting or manual work by the administrator.
