One possibility is to put it on an encrypted partition that only the
user can get at.  Root will be able to see the encrypted 1s and 0s,
but not the files and applications in it.

Another possibility is SELinux.  I'm not good with SELinux, but
restricting everything (even root!) is one thing that SELinux does
well.
