I had a similar problem downloading some .pdf's from Adobe some time ago, 
it turned out my problem was caused by stuffit. Here's what Adobe sent me;

Q: Using version 4.5 of StuffIt Expander(tm), when I unstuff certain 
files they are corrupted. This does not happen if I use version 4.0.  Can 
I fix this?

A: Aladdin Systems has become aware of a problem in StuffIt Expander 4.5 
in which some files appear to be corrupted but in actuality are not. The 
problem typically affects .pdf and .eps files. Once expanded, they will 
not open.

The problem is in the unstuffing. It is due to the method we use to 
detect text
files; the .pdf and.eps files are being detected as text, which is 
incorrect.
There is a setting that can be changed in order to fix the problem.

To change the setting in StuffIt Expander do the following.

1.Double-click StuffIt Expander or the StuffIt Expander alias. 
2.Select 'Preferences' from the File menu. 
3.Click the Cross Platform icon on the left. 
4.Set the 'Convert text files to Macintosh format:' radio button to 
'Never.' 
5.Click the 'OK' button. 
6.Quit StuffIt Expander. 

Worth a try if you're pulling hair out, eh?
