I would be willing to bet that the issue is focus management. This was completely reworked in 1.4. Before 1.4 focus handling was such a mess that Java GUI programs tended to end up with all sorts of work arounds to try and keep track of the focus. Unfortunately these work arounds often depend on subtle details of the underlying focus implementation and so JDK 1.4 can easily break them.
