Jose,

It sounds to me like dm-crypt would be the best solution for the scenario
you described.  With dm-crypt it is possible to encrypt everything except
your boot partition.  dm-crypt uses the device mapper to encrypt at the
block level, which means the data structures for the file system will also
be encrypted.  Setting up dm-crypt on your root partition is well documented
