As far as I know, filezilla does NOT have a command line to automate tasks.

"FileZilla does not support automated transfers. Use a command line FTP client

When I needed to automate a connection to Inovis, WinSCP was very useful.
When something did not work, the developer was there immediately with a fix.

I've used it to automate a few different tasks to somewhat secure servers.
It also has a GUI.
