Go to Edit -> Clean Up Cell -> Clean Up Pins Everywhere

Look in the message window and see if pins are removed or there are
duplicate Arcs. If you see duplicate Arcs then go to Tools -> Routing and
ensure that you don't have auto-stitching enabled or mimic-stitching enabled
etc.
