Have you tried rebuilding the Emailer database?

Quit Emailer if it's running. Hold down the Option key as you launch 
Emailer, and keep it down until you see the dialog box asking if you want 
to rebuild the database. Leave the default selected (something like 
"normal") and click OK. Depending on the speed of your processor and the 
size of the database, the rebuild could take several hours or more. (I 
use an iBook 366 and my database is over 200 MB, so I only do this 
overnight.)

Then see if the folder can be deleted.
