You're on the right track. Copy the Preferences from the System/Claris/emailer Prefs and keep them in the Claris Emailer folder itself.
You can duplicate the entire Emailer folder to make a second copy of it. Then run the 2nd copy of Emailer, and do the same for it; Copy the Preferences from the System/Claris/emailer Prefs and keep them in the Claris Emailer folder itself. But it sounds like the bigger issue is that you are sharing a single email address. If that's the case, you're still in trouble until one of you gets their own email address. Configure each copy of emailer to only check the correct mailbox, not both. Hope this helps.
