permissions getting screwed up has nothing to do with the regular maintenance tasks that OS X does. The maint tasks are things like archive log files and run some cleanup scripts to clear temp files or other cache files.

Permissions can get screwed up by a million other things that come into play. Actually, it is a bit of a wonder, being that Apple recommends people repair permissions on a regular basis (in particular before and after installing updates or other software), that they don't just add that function into the daily maintenance tasks that OS X performs (or at the very least, to the start and end of their own Software Update provided updates).
