That does sound very very broken, just a thought, has the kernel been
compiled 'tickless'?

This option enables a tickless system: timer interrupts will
only trigger on an as-needed basis both when the system is
busy and when the system is idle.
If the(linux) kernel is turning off clock interupts when it doesn't
need them (when its idle) you could get the symptoms you are seeing.
