I just found this earlier on today. If you close Axis while the manual tool change dialog is showing, the dialog does not close and EMC does not shut down. Once you click on confirm the dialog closes and EMC shuts down correctly.
This is not really much of a problem as you would not normally shut down Axis half way through a tool change.
