If I get that right,

[TRAJ]
COORDINATES ....

is the only thing that does the job of assigning axis to joints. No other 
axis-name/joint-number relation
the W-joint needs to be declared in .ini file, but because there is no "Motor" 
behind, it doesn't need configuration in .hal
I'll try that today.

about the HOME_SEQUENCE = -1, sorry, yes, I knew about that, but I completely 
forgot about it while wrestling with joint/axis assignments.

One more question about the 5axiskins source-code.
I had a brief look at it and couldn't figure out how assignment for double 
named axis is done there.
Somebody can shine some light in this.

I don't know anything about 5 axis but...
Here you have 7 joints
[TRAJ]
COORDINATES = X Y Z B C Y W

But you only seem to have 6 joints defined.
Also, the two Y axis joints need to have HOME_SEQUENCE = -1 enabled to
designate a gantry machine. Probably why the second is not moving...
