You may want to check your wiring.

I believe the tuning application uses SPI to communicate with the 
drive.  Although it is apparently possible to run a machine with the 
drive in this mode, that isn't how emc2 needs to do it.  I don't know if 
the tuning application exercises the step and direction lines that emc2 
needs.
