Jon gets a gold star. I believe his is line filter suggestion solved my noisy spindle encoder index problem. I got a couple of PREO filters:

I also got a few large ferrite beads, for the outputs, but I am not sure how much they help. Thanks everyone for the help. I'll get some pictures posted soon.
