This could be done with creative use of bash scripts, etc. Invoke a hal file that loads a minimal set of drivers - just enough to read digital inputs. Read the inputs, do "halcmd gets" to get their values and make decisions accordingly, then shut down hal and invoke EMC with the appropriate ini file.
