You are correct. Running both EMC/emc2 at the same time as the latency test will cause bad things to happen. What he means is to run the latency test that is included with emc2. That is actually a small program (collection of programs) which test the latency. Pretty similar to the rtai-own latency test, but a different one. You can run both (but still not at the same time ;).
