I guess they would, yes.
Did you get the m5i20_IO_hal from the same source as the jog.hal? (I
am guessing http://www.anderswallin.net/2006/11/jogging-emc2/#more-107)
I suspect that even if you did Anders never used the two HAL files at
the same time. You can't really expect to be able to mix and match HAL
files and expect them to work without any modifications, every system
is likely to have different pin allocations (especially with the Mesa
cards which allocate pins freely depending on how many of each module
you declare)
