I think the one solution to the inability to jog during a pause is to 
use the "run from here" function.  Stop the program.  Jog about, change 
tools, reset offsets, and then do a run from here.....

Haven't tried it, but it has been brought up as a solution.

What is wrong with splitting the program into different tool segments?

Just name each one in sequence....   Mill1, Mill2, Mill3 etc.
