Probably, if the EMC encoder counts are changing then it is getting
pulses from somewhere. You ought to be able to see the encoder A and B
inputs in Halscope.
If you are getting phantom counts then it indicates quite a serious
problem, as the odd jitter in A won't give a count without a
corresponding jitter in B, so you might have really quite a lot of
noise.

Ferrites on the encoder cables are a quick and easy thing to try.
