You are on the right track!  The hal files listed in the ini get
loaded.  These hal files can refer to things in the ini to set
hardware parameters from ini variables.  The one I see is in
stepper.hal and says

setp stepgen.2.maxaccel [AXIS_2]STEPGEN_MAXACCEL
