I have seen similar behavior in the X-windows version of emacs.  The 
situation is
when you click somewhere within the window to set focus to that window, it
sometimes puts it in a state where the mouse is controlling entities on 
the tool
bar, rather than the main window.  For instance, hitting the tab key 
will cause
consecutive menu items on the toolbar to highlight.  Clicking on the window
title bar will reset it to normal.

I wonder if that is what is happening in this case, too.
