Are you failing to account for the board-flip effectively mirroring the offset? TBH I am sure you are over-thinking this. Can you describe what you want to achieve without mentioning any G-words (ie, just in plain english) I have the feeling that you want to set up G54 and G55 such that after setting the machining origin in G54 you can flip the board and the origin will automatically be correct in G55. I don't think that is possible unless you happen to flip the board about an axis that lies exactly on the G53 origin.
