Assume your encfs mounting command is encfs rootdir mountpoint Could you please explain which directory tree you renamed files in? Your problem should not happen if you move or rename files inside the mounted encfs filesystem (under mountpoint). But if you move or rename files under rootdir you will have this problem. If this is what you have done, the only way to recover the files is to reverse the moving and renaming. If you change them back to their original names and directories they should be visible.
