Thunderbird has a local database where it stores certain headers of the
messages for quicker access. Enigmail is modifying that local message
database (that's actually the only option to display the decrypted
subject).

That is, the decrypted subject is stored unencrypted on your local disk.
The message is not modified - neither locally, nor remote.
